We have a problem with blastp (we've tried blastall, blast++, standalone or web server).
We have a small database of proteins domains (between 30-100 aa, about 700 domains) and want to test some proteins against this database.
We always use a limit of 500 descriptions and alignments to visualize (in fact, less than 100 results are returned)
We've done a blastp with expect value threshold of 10. We have some results.
Then we've done the SAME blastp, but the only parameters that we change is the expect value, that we've put to 100.
That returns more results. That's OK.
But, what we've seen is that in this last result are some hits with Expect values of 5 (for example) that are not in the first result !
Do you have some hypothesis about this behaviour ?
