Default How classify sequences?

Hi all,

I have a doubt. I used Blast2Go to analyze a EST pool of 2 organisms.
Now I want to create 2 databases (one for each organism) and here is
the problem: I have to assign sequence by sequence or there is a
software that I can use to speed my work?
