HISAT2 tran and snp indices
HISAT2 supplies a list of pre-built indices on their webpage:

Some of these indices include transcriptome and SNP information, but it is not explained how they are built and on what data they are based unlike the simple genome indexes which are just build based on the refseq.
Does anyone know the details of how these indexes were built?
