  • Ion Torrent Module added to NextGENe® software

February 3, 2011, State College PA SoftGenetics announced that it has added a new module to its NextGENe software, version 2.1 and above, that enables the software to process sequence outputs from the new Ion Personal Genome Machine made by Ion Torrent part of Life Technologies (NASDAQ:LIF). Developed in collaboration with Ion Torrent researchers as well as Dr. Long Phi Le, a molecular pathologist, and Dr. John Iafrate, Director of the Diagnostic Molecular Pathology Laboratory, both from Massachusetts General Hospital, the new module converts the sequencing output from the Ion Torrent system into a standard format readable by NextGENe allowing Ion Torrent data to be used in the multitude of applications supported by NextGENe, which include SNP and Indel discovery, capture techniques, RNA-Seq, and others.
NextGENe is a free-standing biologist friendly Windows® based software which requires little, if any, bioinformatics assistance, making the software an ideal analysis platform for Ion Torrent data analysis. NextGENe performs exceptionally well on a low-cost personal computers, processing Ion Torrent capture data in minutes. The software’s Ion Torrent module automatically evaluates the Ion Torrent data, sets analysis parameters, based upon selected application and data input and processing of one or additional projects on a sequential basis with simple point and click operation. Upon completion, results are presented in a highly graphical integrated interface which allows comprehensive review, sorting, filtering, editing and report printing. The software also provides confidence scoring of found variants and color-coded graphical comparison of up to 10 individuals or samples, all of which enable researchers to focus on areas or variants of interest.
"Ion Torrent welcomes NextGENe to the growing list of software tools that support data from the ION PGM(TM) Sequencer," said Mike Lelivelt, Ph.D., Director of Bioinformatics and Software Products at Ion Torrent. "NextGENe offers scientists a simple, approachable user interface with a strong dedication to customer support from SoftGenetics."

Interested parties can request a software trial, web based training on the use of NextGENe by email: [email protected] or through the SoftGenetics website: www.softgenetics.com.

Essential Discoveries and Tools in Epitranscriptomics
    by seqadmin

The field of epigenetics has traditionally concentrated more on DNA and how changes like methylation and phosphorylation of histones impact gene expression and regulation. However, our increased understanding of RNA modifications and their importance in cellular processes has led to a rise in epitranscriptomics research. “Epitranscriptomics brings together the concepts of epigenetics and gene expression,” explained Adrien Leger, PhD, Principal Research Scientist...

    Current Approaches to Protein Sequencing
    by seqadmin

Proteins are often described as the workhorses of the cell, and identifying their sequences is key to understanding their role in biological processes and disease. Currently, the most common technique used to determine protein sequences is mass spectrometry. While still a valuable tool, mass spectrometry faces several limitations and requires a highly experienced scientist familiar with the equipment to operate it. Additionally, other proteomic methods, like affinity assays, are constrained...
