My cuffdiff code is:
cuffdiff -o /path/output /path/reference.gtf group1_1.bam,group1_2.bam group2_1.bam,group2_2.bam
In the output file "gene_exp.diff", I found value_1 and value_2. Is value_1 the average FPKM value for group 1? And value_2 is the average FPKM value for group2? Right?
Just want to confirm.
