Post Transcriptome construction

Hello all

I wanted to ask that whether i can use both genome and transcriptome (generated using PacBio) as reference together and align Illumina RNA-Seq PE reads using HISAT2.
I want to use both because genome assembly is not good and many PacBio transcripts are not aligning to genome. Also alignment percentage for few samples is very low to genome.
