Default soap2 warning: length y <0 skip anyway

Hi all,

I have encountered a problem with soap2, when I would like to map my 17-30nt reads to genome (both fasta).
I used default parameters and soap2 output was
"length y <0 skip anyway"
with only some 28-30nt reads mapped successfully.

Is it possible to adjust the paramenters for mapping all the reads?

Thank you!

Franklin

Hi,
I have the same problem you posted. Did you find any solution?
Thanks for your time.

Hi giampe,
I couldn't find any solution, I just use Bowtie at last.
