    Best/ cheapest Platform for RNA-Seq

    I am a MS student working with soil microbiome. I am looking for the presence of a gene family in soils under certain conditions and would like to use RNASeq to profile its expression in soil community. Gene is conserved in bacteria and fungi, so I will be analyzing the transcriptomes of both. Illumina HiSeq is off the table, but Im looking into Illumina MiSeq, IonTorrent, or Roche 454. Anyone have any insight?

    If you need volume sequencing with the lowest error rate then of the two remaining (454 is deprecated) MiSeq is the clear winner. If you don't have access to a local core then you can comparison shop at allseq.com or genohub.com.
