I just finished the run of my first 24 samples on the MiSeq. Thank you all for your great input!
Unfortunately, it was really under clustered, with only 305K/mm2. 88.2% of clusters passed filtering. Hopefully I will still be able to get some info from the samples.
I'm thinking I overestimated the concentration of my libraries (I use Qubit, I aimed to load 10pM) and this is causing the issue. Any other ideas or things I should consider are highly appreciated
