We recently obtained an Ion Torrent PGM in our department and I would like to use it for phylogenomic studies. Does anyone have any experience in this area? Essentially, I was thinking of taking a 96 well plate of species and individuals and multiplexing ~100 loci in each well (i.e. amplicon sequencing). However, my concerns are primer development (reptiles), multiplex efficiency, and cost for 96 barcodes. Any thoughts/advice would be greatly appreciated.
