  • LIMS for Next gen sequencing

Currently we have a custom LIMS that require some updates. We are considering if we should make these changes or purchase a commercial LIMS. As for commercial LIMS we have been looking at the ones from Genologics and Geospiza. Are there others we should consider?

Can you please give some feedback on the next generation sequencing LIMS that you have at your center? If you can briefly explain why you decided on that particular LIMS, advantages and disadvantages etc I would really appreciate.

We (Huntsman Cancer Institute) just published a paper describing a Genomic LIMS and Analysis Project Center called GNomEx. It's free/ open source, supports microarray and next gen sequencing workflows and dovetails with our programmatic genomic data distribution server (GenoPub) for pushing data to DAS/2 enabled client applications such as the Integrated Genome Browser. See http://www.biomedcentral.com/1471-2105/11/455 , http://sourceforge.net/projects/gnomex/ , and a play demo server at http://diserafed.hci.utah.edu/ .

You may want to check out Sample Tracking in Galaxy. It is web based open source basic LIMS integrated with Galaxy.

Essential Discoveries and Tools in Epitranscriptomics
            by seqadmin

The field of epigenetics has traditionally concentrated more on DNA and how changes like methylation and phosphorylation of histones impact gene expression and regulation. However, our increased understanding of RNA modifications and their importance in cellular processes has led to a rise in epitranscriptomics research. “Epitranscriptomics brings together the concepts of epigenetics and gene expression,” explained Adrien Leger, PhD, Principal Research Scientist on Modified Bases...

            Current Approaches to Protein Sequencing
            by seqadmin

Proteins are often described as the workhorses of the cell, and identifying their sequences is key to understanding their role in biological processes and disease. Currently, the most common technique used to determine protein sequences is mass spectrometry. While still a valuable tool, mass spectrometry faces several limitations and requires a highly experienced scientist familiar with the equipment to operate it. Additionally, other proteomic methods, like affinity assays, are constrained...
