Default Proteomics work problems

Hello!

Now I am working on a non-model organism and I would like to perform a subcellular organelle proteomics analysis. The only genome database I could use is another model organism that is phylogenetically close to my material. In this case, is there any severe problem for doing this? If so, is there any good idea to resolve this problem?
