I have used CIRI software to identify circRNA. how to calculate circRNA and mRNA expression level without depletion of linear RNA? Is there any tools or workflow avaliable for this?

I have just read your post and maybe our tool "CirComPara" suits your needs (if you still need it, I see the post is quite old). It is an automated pipeline that performs linear transcript and gene expression analysis, and circRNA detection, quantification and characterization, also correlating linear and circular expression patterns.
