Script to break scaffolds?
Does anybody have or know where to find (URL?) a script to split/ break scaffolds into single contigs. Some programs do not like those Ns.

Depending on the program used to perform the assembly, you should be able to find (ask for) files with just the contigs (and AGP-like files describing the placement of contigs in the scaffolds). -

In some cases I have been able to contact the group assembling the genome but sometimes is not so easy with other genomes. They come in two flavors either scaffolded chromosomes or dowload 700 contigs one by one. I cannot be the first one that is looking for an easy way to break those scaffolds into contigs. It is like the X-files I know it is out there I just have not found it ... yet.
