    Does anyone do contig analysis in Java?

    Does anyone do contig analysis (code coverage, SNP/ variation detection, assembly error detection etc) using software written in Java? Software libraries like BioJava don't appear to have built-in support for contigs or assembly file formats.

    What do you all do once you have your .ace or .asm file?
