  • Software Engineer, Bioinformatics

    Position: Software Engineer, Bioinformatics
    Site: MaRS Centre, Toronto
    Department: Informatics and Biocomputing
Reports To: Dr. Jared Simpson, Principal Investigator
Salary: Commensurate with level of experience
    Hours: 35 Hrs/week
    Status: Permanent, Full-time

The Simpson lab of the Ontario Institute for Cancer Research (OICR) is seeking a software engineer specialized in bioinformatics. The International Cancer Genome Consortium has sequenced tumor samples from thousands of cancer patients. We are developing software to analyze this data. The successful applicant will be a key contributor to the project by creating robust software to rapidly access this unique dataset.

The primary responsibility of this position is to develop methods and software for finding and cataloguing mutations in very large cohorts of cancer patients. The focus will be on reconciling the output of various mutation detection pipelines to generate a unified list of mutations. As this project will require processing terabytes of data, strong programming skills are required. Prior experience working with high-throughput DNA sequencing data will be very beneficial.

    The responsibilities include:
    - Devise methods and implement software for unifying mutation call sets generated by various software packages
    - Contribute to the design and implementation of new mutation calling algorithms
    - Support the developed software by sharing it on github and responding to issues raised by users
    - Help prepare papers for publication in peer reviewed journals

    QUALIFICATIONS:
    - B.Sc. or M.Sc. in computer science, mathematics, bioinformatics or a related discipline.
    - Experience working with high-throughput sequence data is essential
    - Highly proficient in a compiled language (i.e. C or C++) and at least one scripting language (Python or Perl)
    - Experience working within a Linux environment
    - Familiar with best practices in software development like the use of version control systems, testing and coding standards
    - Self-motivated, and eager to learn new techniques in computational biology and bioinformatics
    - Basic understanding of statistics and machine learning

OICR is an innovative cancer research institute located in the MaRS Centre in the Discovery District in downtown Toronto. OICR is addressing significant challenges in cancer research with multi-disciplinary, multi-institutional teams. New discoveries to prevent, detect and treat cancer will be moved from the bench to practical applications in patients. The OICR team is growing quickly. We are innovative, dedicated professionals who bring expertise to each of our roles. We are looking for individuals interested in being part of a culture of excellence that will result in Ontario being recognized internationally as a leading jurisdiction for cancer research.

    Strategies for Sequencing Challenging Samples
    by seqadmin

Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
