I haven't seen anything on using input controls for ChIP-exo and was wondering what everyone out there does to clean up their data during bioinformatic analysis. I've heard of blacklisting artifact peaks, but is there any other technique out there that people use for artifact peak removal, either as part of the sample preparation or upstream/downstream?
