Default sequence set motifs over-represented analysis

Dear everyone,

Here I have a question. There are some DMRs (differently methylated regions), which detected by case-control analysis. The specie is Human. however, only few of them located near TSS, so many of them distributed in intron or inter-genetic reigions. Could I make a analysis to find whether any moifs (eg. TFs) enriched on these sites based on any database. or based on the sequences to find some motifs useing some softwares, however, 'cause their distribution, it is difficult to make a backgroud sequences. any seggestions?
