    The transcriptome is the set of all RNA molecules, including mRNA, rRNA, tRNA, and other non-coding RNA produced in one or a population of cells.

    so, when i am doing "transcriptome sequencing" what does it mean?

    i am having all the rna molecules..
    then i want to sequence all of them,
    in this level they are all separate as different molecules.

    so how is the result of the sequencing assembly is one long path??

    Is among two molecules there is overlap?

    There is no "one long path" of assembly for transcriptomes. Only a bunch of smaller assemblies.

    Is among two molecules there is overlap?
    There could be, yes. Alternative splicing is one way to get overlaps.

      ideally (given enough depth - i.e. sufficient reads) you'll get one contig per each type of RNA molecule present in the sample (only mRNAs if you did a polyA-purification step).

        Is among two molecules there is overlap?
        Most of small RNAs come from longer RNAs (including mRNAs) so there is a lot of overlap.

        To target different categories, size selection is the first criteria i can think of, followed by poly(A) selection. Each protocol focuses on a specific group. Of course, the "transcriptome" you find also depends on where you look at: cytoplasmic and nuclear RNAs are different, even within the same cell. So, i do not know the meaning of "transcriptome sequencing"

          My definition of transcriptome is the set of all mRNAs. Therefore, transcriptome sequencing means mRNA sequencing.
