    Quantitative Linkage Analysis 454 Amplicon Sequencing

    I am looking for a software solution that will tell me the percentage of reads that have linked SNPs from a 454 Amplicon sequencing run. The Roche AVA software is telling me % of reads with every SNP (depending on the threshold I set), but it won't tell me the % of reads with SNP 1 and SNP 2 on the same read.
