Default unexpected insert size

Hi all,
We are re-sequencing a yeast strain (12MB, with few repetitive areas) and got the following insert size and not sure what is going on. Could you guys share your ideas on what might be going on?

Need more info about the plot. I'm assuming this is mapped mate/paired end distances? What insert size did you intend to construct? How "good" do you think your reference is?

The size scale is a bit off but, based on the number of reads and their approximate positions, the unexpected peaks are probably 2-micron (6.3kbp) and mitochondrial (86kbp) reads that span the origins.
