Please could anyone direct me to sources (ftp or otherwise) where I could find a number of FASTQ files pertaining to various organisms along with the links for the corresponding reference genome sequences?

You can obtain sequences in fastq format from short sequence read archive at NCBI (http://www.ncbi.nlm.nih.gov/sra), GEO http://www.ncbi.nlm.nih.gov/geo/ (search for "high throughput sequencing"[Platform Technology Type]) or European nucleotide archive (http://www.ebi.ac.uk/ena/home). You can find the reference genomes at NCBI.
