Unhappy igvtools window functions

Hi.
I'm converting bam files to tdf files using igvtools.
Among the options, one thing that I couldn't really understand is 'Window Functions'.
On their website, 'Window Functions' is for reducing data.
Does that mean I will lose data below certain level (Min,Max,Mean,Media) or percent(2,10,90,98%) when I select one of them?
