Controversy over RNA-DNA Differences findings...

There is a pretty interesting controversy surrounding the "groundbreaking" findings of widespread differences between RNA and the DNA from which it was transcribed.

Genomes Unzipped has done a great job of summarizing the rebuttals to the original paper...regardless of what the final verdict is, the arguments highlight some of the major artefacts that can sneak into sequencing data conclusions:

Sample prep artefacts
Failure to trim reads
Mismapping due to paralogs
Mapping to incomplete references
