    Announce BWA on Windows x64

    Dear all,

Now the source code is on https://github.com/xied75/bwa

The main site is still http://bow.codeplex.com/

You are welcome to test and give feedback.

    Best,

Looks like a feasible solution for the licensing problems with Codeplex...

        Hi,

Please be specific, you mean you downloaded the .exe binary from codeplex? Or you mean you downloaded the whole source from github?

If from codeplex, that binary is ready to be run from cmd, (on x64 only)

If from github, I have a very short Readme.win about how you can compile everything into that binary, then you need to let me know which step gives you error.

        Best,

        dong

Good stuff! The binary works for me and glad to see the code.

To avoid creating a new thread, here just to say my version of multi-threaded SAMPE is up for download on codeplex (binary), code is on a branch https://github.com/xied75/bwa/tree/mt-sampe.

Code wise, might not be a good idea to use github to compare the difference, since my Visual Studio suggested me many times to unify tabs/spaces so the real change are hard to see. If compared to my own master branch:
            1, 9 changes at bwape.c
            2, 1 change at bwtaln.h
            3, a new bwape-mt.c
            4, 2 more win32 util files.

            Best,

            dong

This is a fantastic tool, but the newest algorithm (BWA-MEM) is not available in this version. If anybody knows of either an .exe binary version of BWA or source code I can download and compile on Windows x64, I would really appreciate it.

This thread is pretty old and the discussion was discontinued ages ago. I suggest you get in contact with the developer of BWA.

Since this thread was started, a 64-bit version of Cygwin ( http://www.cygwin.com/ ) has been released. It can certainly build bwa from the latest source at http://bio-bwa.sourceforge.net/ but I haven't tested the binary beyond checking that it runs.

Nine Things a Sample Prep Scientist Thinks About Before Sequencing
                    by SEQadmin2

I’m not a sequencing expert. I’m a purification scientist who uses NGS to evaluate workflows my group develops. With this perspective, we think about the sample first and the NGS workflow second. The sequencer is an exceptionally honest reporter, but it can only report on what you give it, so whether you get clean, interpretable data from an NGS workflow is largely determined before you begin.

Here are nine questions we think about, in roughly the order they matter, before...

From Collection to Sequencing: Why Sample Preparation and Preservation Define Sequencing Data
                    by SEQadmin2

Data variability is still an issue in sequencing technologies despite the advances in reproducibility and accuracy of these platforms. But the problem does not originate in the sequencing itself, but in the previous steps, before the sample reaches the sequencer.

The first step is collection, followed by preservation and sample preparation for analysis. Most scientists overlook those steps, but not being careful might just be skewing the experiment’s results.
