Default structural differences

I am checking the 2.3 version of the 454 software and there is a new oprion for structural differences. I wanted to know whether anybody can tell me how much this option is accurate,as I am looking for a mutation on a specific chromosome, but if I use the whole genome as a reference, I receive plenty structural variations which must be artifact!!! so how can I know that the ones on the relevant chromosome are correct?
