Dotplot for nucleotide sequencies

Hi!

I'm new in bioinformatics and I'm trying to use some of the dotplot programs (dotmatcher, ugene) two plot two homologous DNA sequences.

The first question is which program is better/easier to use.

Secondly, I'm having really hard time to understand what is the correct windows size and stringency number.

If anyone can help me I would appreciated a lot.
