Looking for informations about clipOverlap (BamUtil)

Hi!
I'm using clipOverlap to clip overlapping read pairs that were previously mapped with BWA-MEM.
I wonder if clipOverlap takes this mapping into account and if it is possible to get a .bai file with clipOverlap ?
