Structural Variations

Hi,

I'm looking for some help on calling structural variations using paired end reads with maq. I'd like to do two analysis, one based on fragment lengths compared to the measured distribution and another looking at pairs where reads didn't fit the fragment model.
Does anyone have any code for this that they wouldn't mind sharing with a University?
