  • genome de novo assembly costs

    Hello,

    I would like to get just a rough idea (to avoid the hassle of asking for quotes) of what is currently (Feb 2015) the price of a genome de novo assembly for a genome of around 0.5 pg or 500 Mb.

    How does it compare with a de novo transcriptome assembly in price?

    That depends what you need - for a reasonable assembly you need two high quality mate pair libraries, which can be pricey. Two channels of HiSeq with a shotgun library and two different mate pair libraries and the bioinformatics would cost you about 10 000 €. You can do a de novo transcriptome (wet lab normalized cDNA library) with bioinformatics for about half of that.

      Thanks a lot sarvidsson. I thought it would be in the scale of 100K, rather than 10K. How much is the bioinformatics to do the assembly?.

          Depending on the nature of your organism (e.g. heterozygosity) and your access to a PacBio RS you could get the sequences for a fantastic genome assembly for ~ $13k with PacBio reads.
