Experimental design to Analysis of Allele-Specific Expression poliploid no-ref genome

I'm looking for an experimental design to perform an Analysis of Allele-Specific Expression, Hybrid Effects and Regulatory Divergence in Hybrids Compared with their Parents from a poliploid plant without reference genome.
I'm thinking about to do a transcriptome analysis but I'm really worry about the bioinformatic analysis, Can someone help me?!
