BWA sampe contains a flag, -P, to preload indexes to RAM. However, it appears to me that samse lacks that flag. I run bwa on a compute cluster where my processes (and everyone else's) tend to share a common BWA index. Not preloading the index seems to have a significant effect on performance in this environment, so I wondered if I was missing a way to preload the index with samse. I'm running 0.6.2.
