Specifing conditions and normaliztion in DESeq?

Hi,

I would like to use DESeq normalized counts for further analysis and clustering. As it seems from the tutorial, I have to specify the conditions prior to the normalization and since I would like to define the conditions using clustering I was wondering if setting the two conditions might affect the normalization ?
