I am trying to run sortmerna on an illumina sequencing set. Although the scripts seem to be running fine there is no output from the analysis. Has anyone else encountered this issue?

Which version of SortMeRNA are you using? Also, what was the command that you gave?

I was using SortMeRNA version 1.9. I figured out the problem. I was trying to input the raw fastq file which didn't work. However, inserting the trimmed file from Trimmomatic worked just fine.Comment

The problem with reading FASTQ files should have been resolved in version 1.99 beta, released last week. That version also supports full alignment for rRNA classification.Comment
