  • Problem with visualizing bigwig files... Help!

    Hi all,

    I having big-time trouble in viewing my bigwig files in UCSC genome browser. I am trying to upload them in sftp (ssh ftp).

    Using:
    track type=bigBed name="bigBed Example One" description="A bigBed file" bigDataUrl=http://genome.ucsc.edu/goldenPath/help/examples/bigBedExample.bb

    I dont have ftp server all I have is ssh ftp server account. I uploaded the bigwig file in the server and got the url but the url doesn't seem to work.

    I tried giving the server username and password along in url but, the file is not opening in the url instead, it is downloading from the server...

    Is there a way to visualize bigwig files using ssh ftp server? or is there a simple way to generate a secure url to upload in ucsc genome browser!!

    The error am getting is
    Error http://server/filename.bw is not a big wig file

    I followed the steps in http://genome.ucsc.edu/goldenPath/help/bigWig.html

    but, it still gives this error which is driving me nuts!!

      Your example appears to be BigBed, not BigWig.

      Can you access the URL by using wget ? example: "wget http://server/filename.bw " ? wget is available on Windows via cygwin and on Linux.
      ... OR ...
      Can you access your file via entering the URL on your browser ?

        Yes, the file is accessible through the URL. I used the standard wigToBigWig conversion steps listed in http://genome.ucsc.edu/goldenPath/help/bigWig.html

        and tried to upload the file onto the server.. it says that the file is not bigwig...
