Does anyone know if there is any free software that allows trimming of .ab1 files using a quality score average window and can output .ab1 files? I think Chromas can do this, but it is not free.

I think the chromatogram explorer can do what you are looking for (http://www.dnabaser.com/download/chromatogram-explorer/)
The lite version is freeware and has almost all features. -

Have you tried with the software ABI Seq Scanner? Is free, but you have to do the trim manually. At the end you can save the edited .ab1 file..Comment
